Now the rule book says there is a what you see is what you get rule but that brings a question about certain units that profile says they have more weapons then what there model can hold.

For example: The profile entry of the 5th edition codex says that Chaos Marines have both bolter, bolt pistol, and close combat weapon but it is unrealistic to model this for various reasons.

WYSIWYG comes into play when you give one of them something not in the default equipment (say, a plasma gun.) Then you will need to model it. So any equipment EXTRA needs to be modeled explicitly. Default profile equipment does not necessarily need to be modeled, as long as your opponent still understands what unit the models represent.
